Dear Pankaj:

I have attached a version of the ontology- that should read OK. Maybe
Leszek can comment on this as well. As I wander about and wonder about the
structure- I am more an more inclined to go back to a more bare bones
approach and use the combinatorial method to fill in. I am not sure of
what you meant about my meristems definitions...but for example, a generic
node for meristem
<meristem
 %apical meristem
  <central zone
  <peripheral zone
  <rib zone
 %root meristem
  <quiecent center

could be used as a cross product with say- flower or axillary shoot (or a
tiller) to fill in the ontology at the appropriate nodes. Otherwise, it
the graphs non-orthogonal. Along those lines: haven't quite
figured out the best way to deal with the terminology for stages as
relating to flower and overall plant development. Some of the Paradigm
stages ( which are included for the moment) really may not really be
useful as their landmarks dont necessarily coincide with other described
events.

I have specific comments to your comments below- they are marked by %%.

%% By growth stages- what do you mean? Cell expansion, cell proliferation,
internode elongation?? Do you mean to seperate out growth? I didnt really
understand your comment as related to the meristems. The way I have been
thinking about it is that there are a series of stages of
development that can be defined based upon morphological features
(landmarks). Clearly, timing cannot be used because a late flowering maize
plant will undergo a transition to flowering later than an early flowering
line. I tend to think of development as including growth and
differentiation... so I am not sure of your distinction between growth and
developmental stages.

%% 3-4 categories of what? One thing to think about is that- at least for
the GO, where developmental processes will be laid out- what we need is
the cross product between anatomy and developmental stage. This is the
term that will be used in the cross product with developmental process.
For example:

[stage 1 (developmental stage) X flower (anatomy) ] X [development]= new
term

%% I kept embryogenic stages seperate (post-fertilization ->
maturation/dessication) as you indicate but prefer the term embryogenic
rather than maturity. I am also not sure if making the distinction between
vegetative and reproductive is necessary (though I have done this). It
gets problematic because of the nature of plant development where all of
these events can overlap. In general though- as broad classes these are
what I would consider to be expected divisions. Possibly we can include
senscence here as well.
