Dear Dr. Hampson,
Yes, you are correct microsatellites are good and widely used markers for such studies. there are numerous number of microsatellites were publicaly available and using these SSRs you can differentiate closely related grass strains, varieties, etc. please see the Theoratical and applied genetics journal.
Also SSRs require little efforts for PCR optimisation and one can screen with high throughput.
