For your questions, briefly you can go to the Gramene Ontology:
http://dev.gramene.org/plant_ontology/index.html#ontology

Search for the trait, and get associated genes or QTLs. Taking "blast
disease" as an example, you can get the following page (44 genes and 165
QTLs):
http://dev.gramene.org/db/ontology/search_term?id=TO:0000074

Then you can go to the gene or qtl detail page to get their map position
and display. From the map display, you can easily find the molecular
markers associated with the particular agronomic traits for your MAS.
