Hi David,
Certainly, the best thing to do is to site a paper that is relavent
for the software component you are using. For example, GBrowse and
Apollo have citable papers. If you are asking about a citation for
gmod-1.0 (aka chado), there isn't one yet. You can give the url of
the wiki, and you could additionally cite the FlyBase paper about
Chado:
