Hi Dave,

My problem got solved, the error was mine, I made again the config files 
completly using the yeast_chr1+2.conf as template and I realised a 
couple of missing options. It worked well with multiple mysql databases. 
Problems appeared adding plain files as databases, I was putting them in 
the wrong directory. Now all works fine.
