I don't see why you'd have any problem building chado in your postgres server,
but as Dave C mentioned, many parts of GMOD assume a Linux/Unix environment.
Have you thought of running something like Cygwin?
Pinglei Zhou (a colleague at FlyBase) wrote a chapter in Current Protocols
which describes installing chado on a PC in cygwin:
